In Agia there are also the ruins of the church of the Panagia, which was the bishopric of Kydonia in the second Byzantine period. The remains of the Panagia are located in Episkopi, Agia. To find them turn right off the main road at the sign for Kyrtomados, and after 100 metres take the left fork. After another 300 metres turn right. After about 150 metres on this track, the walls of the church are visible to the right. The church was built on the remains of an older one and older materials such as the marble remnants are still evident. The church was a three-aisled basilica. The side aisles were subdivided into four chapels, each with domes supported on the external walls by columns. The columns were made of red marble or granite and were supported by a rectangular base in order to increase their height, since they were from the previous church and were short. On the exterior walls the church has four oval windows, one for each of the chapels. There were other windows behind the church and traces of wall paintings can still be seen.
